A doghouse is a small shelter with a roof that's made for a dog. It's the place a dog sleeps if it lives outside in someone's yard—it's a usual place to stay and not related to punishment. However, this idiom figuratively says the person is so angry with somebody that this person would like to put him/her in the dog's house to stay for a while because he/she has acted like a bad dog.
Examples:
I'm in the doghouse with my girlfriend again for flirting with her sister at the party last night.
My uncle's in the doghouse with his wife again because he's just been sitting on the couch watching television all weekend rather than help her with the garden.
I seem to be in the doghouse with her but I don't know the reason.
